error C2065: 'i' : undeclared identifier
error C2228: left of '.bits' must have class/struct/union
error C2228: left of '.fitness' must have class/struct/union

You either want std::cin (etc.), or using std::cin; at the top of your source file.

As for the problem with i; well, you've got a loop that uses i without declaring it (this in turn is also causing the problem with .bits and .fitness.

Prefix every cin, cout( std::cin, std::cout ) with std or declare using namespace std; at the beginning.

// check to see if we have found any solutions (fitness will be 999)
for (i=0; i<POP_SIZE; i++)

//copy temp population into main population array
for (i=0; i<POP_SIZE; i++) // In both cases, You forgot to declare i. So, change to
                           // for (int i=0; ...)

error C2065: 'cin' : undeclared identifier
error C2065: 'cout' : undeclared identifier
error C2065: 'endl' : undeclared identifier

Either prefix every use of cin, cout, and endl with std::, or add these lines to your program after your includes:

using std::cout;
using std::cin;
using std::endl;

As for the next error:

error C2065: 'i' : undeclared identifier

Change this line:

for (i=0; i<POP_SIZE; i++)

to this:

for (int i = 0; i < POP_SIZE; i++)

Loop variable declarations go out of scope at the end of the loop.

P.s. Prefer cout << '\n' to cout << endl. The latter flushes the output stream (often needlessly), producing a terrible slow-down if you are writing many lines to a file.
